Cobra Kai season 6, episode 1, "Peacetime in the Valley," ends with Miyagi-Do's time-honored logo gaining the image of a bald eagle flying over the bonsai tree. Although there are certain breeds of eagles native to Japan, the country isn't home to that particular variation. So, it's a little strange. It was added as a peacekeeping gesture so that Johnny Lawrence (William Zabka) wouldn't feel swallowed up by Miyagi-Do after his Eagle Fang dojo merged with Daniel's. However, at the end of Cobra Kai season 6, it's revealed the Miyagi-Do logo has reverted to its eagle-less design.

Johnny and Daniel's new partnership at the end of Cobra Kai called for a new form of collaboration. As such, it didn't make much sense for the airborne mascot for a defunct and short-lived dojo to stay as part of the Miyagi-Do logo.

Daniel goes as far as claiming that Eagle Fang's style of karate is essentially just Cobra Kai's merciless style under a different name. Although Johnny initially resists the comparison, he eventually concedes and its that Daniel is right. However, the addition of the eagle to the Miyagi-Do logo is a necessary compromise to make Johnny feel like he has a say in how Miyagi-Do 2.0 is run.

Why The Miyagi-Do Logo Should Have Kept The Eagle

Although Daniel was arguably correct in removing the eagle from the Miyagi-Do logo after the conclusion of Cobra Kai's Sekai Taikai, there's also a strong argument for why he should have retained the bird as part of the design. Miyagi-Do Karate has an incredibly rich history, and the Sekai Taikai is now a part of that legacy. The dojo's experiences in the tournament are now undeniably woven into Miyagi-Do, and they wouldn't have happened at all had it not been for the Eagle Fang merger. By removing the eagle, Daniel is burying a fascinating time in the dojo's history.
The eagle remaining as part of the Miyagi-Do logo would also have been very symbolic of the dojo's new partnership with Cobra Kai, with Eagle Fang as the bridge that got them there.
Plus, on a purely aesthetic level, the eagle looks very cool as part of the Miyagi-Do logo design. It may not make a lot of sense out of context, but it looks a little empty now that the bird has been removed. Furthermore, it would have been easy to notice at a glance whether the logo was from before or after the Eagle Fang merger if and when the logo appears in the franchise's future. So, although Cobra Kai made an understandable story choice by expunging the eagle, the alternative could have worked too.
