"Perfect" offers Maggie multiple parenting challenges while she pursues a serial killer who targets young women and kills them by allowing them to bleed to death after removing their uteruses. The case interrupts an argument with Ella's biological uncle about what custody arrangement is best for Maggie's daughter in FBI. Later, Maggie also learns that a suspect has been stalking her and has photos of Ella. Thus, she comes to the surprising decision that Ella should live full-time with her uncle to protect her from potential predators who could target her because of Maggie's job.
Maggie Has Always Wanted To Have Kids
Jessica Was Encouraging Her To Pursue IVF Treatments
Maggie has been thinking about being a mother for a long time. During FBI season 6, she was debating whether to start the process of getting IVF treatments so that she could have a baby of her own — something that Jessica was encouraging her to do shortly before she died. When Jessica ed away, Maggie gave up the idea of IVF because she had Ella to take care of instead. However, if she gives up Ella Maggie will essentially be left childless again, shattering her long-held dream of motherhood.
It would be understandable if Maggie felt she was not up to the challenge of parenting a traumatized child while also holding down a full-time job and would rather have her own children.
Maggie's previous decision to stop IVF once Ella needed her full-time makes the situation complicated. She sacrificed her desire to have biological children to be there for Ella, who has special needs because of the trauma of losing her mother. It would be understandable if Maggie felt she was not up to the challenge of parenting a traumatized child while also holding down a full-time job and would rather have her own children. However, that is not her stated reason for giving Ella up at the end of "Perfect," and it is unclear whether she will stick to it.

She's Convinced She Has To Choose Between Her Job And Motherhood
Maggie decides in FBI season 7, episode 6 that she needs to give Ella up because her job puts a target on Ella's back. Regardless of whether she sticks to this decision, staying with the New York Field Office would appear to mean putting her motherhood dreams on hold. Presumably, Maggie would have the same fears about the safety of any other child she brought into the world, and she no longer has Jessica as a fellow FBI agent who is also a mother to advise her about how to protect a child while doing a dangerous job.

Is Jubal Valentine Leaving FBI Season 7?
FBI season 7, episode 5 suggested that Jeremy Sisto's Jubal Valentine might soon be written out as the leader of the New York Field Office.
Of course, Maggie could instead decide to keep Ella and turn to Scola and Nina for safety advice since they have a young child while working in two different FBI units. However, those two are in a slightly different situation as they are co-parenting while both are in the FBI. The only other adult Maggie has to lean on is Ella's uncle, who is not an FBI agent and thus might not understand her concerns.
Maggie's desire to be a mother will not go away even if she sticks to her decision to send Ella to her uncle for Ella's protection. Thus, it's possible that Maggie will ultimately decide to quit her job so that she can focus on being a mother without worrying for her child's safety. OA's irritation at Scola's judgment of "trad wives" in "Perfect" foreshadows his acceptance of such a choice for Maggie, especially his question: "You got a problem with stay-at-home moms, Scola?"

There Have Been Persistent Rumors About Her Leaving
The latest FBI casting update does not say anything one way or the other about Maggie leaving, and there has been no news suggesting that she is on her way out. However, there have been persistent rumors that Peregrym will leave the FBI. When Maggie was briefly off-screen, it was said that she was in DC with Ella, who has a biological family there.

Maggie has also had PTSD and related issues since a sarin attack, which contributes to her fear responses when it comes to Ella as well as makes it more difficult for her to do her job.
