In Pokémon Y, with the weapon powered by Yveltal's destructive power, he simply attempts to kill everyone, although everybody else escapes the blast in time. However, it is worth noting that AZ's own use of the ultimate weapon to destructive ends still rendered its immortal.
When the ultimate weapon is powered by Xerneas, Lysandre threatens the protagonist with "the pain of endlessly waiting for a beautiful world to finally be built," suggesting that even he does not fully expect his ideals to be realized.
As a result, it is entirely possible that Lysandre is fully immortal following the events of Pokémon X and Y, much like AZ before him. Although there is a possibility that he was crushed by falling rubble created by the same blast of energy, this in itself is far from impossible for him to have survived. The leader of any of Pokémon's various evil teams becoming immortal is a concerning prospect, but Lysandre is arguably one of the worst to be so given his explicitly genocidal goals.

If Lysandre is indeed immortal now, and managed to survive the ultimate weapon's blast in Pokémon X and Y, this means he is perfectly positioned to make a surprise reappearance in Pokémon Legends: Z-A. The fact that Legends: Z-A features a reunited AZ and Floette indicates that the game is firmly set after the events of Pokémon X and Y, including Lysandre's use of the ultimate weapon. As such, an immortal Lysandre that survived those events would be perfectly capable of reemerging during the next Pokémon game.
The fact that little is known about the story of Legends: Z-A only means that Lysandre's reappearance is even more plausible at present, especially given that the game is set in Kalos. Legends: Z-A will be the first game to revisit the region after it was introduced, and by extension, explore how it has changed in the wake of those events. Among the many likely appearances from Pokémon X and Y characters, Lysandre appearing as an immortal would be a striking addition to the game, especially given the likely implications for the narrative.

Of course, given that no villain has been revealed so far for Legends: Z-A, it is very likely that Lysandre will take on that role if he does reappear. There is little indication that he would ever diverge from his goals of remaking Kalos in his own image, and gaining immortality would only increase his capabilities in the long term. As such, Lysandre could still pose a significant threat in Pokémon Legends: Z-A even if he has now lost the offered by Team Flare.

However, if Lysandre is involved in a new plot, then his established connections to Kalos' elite could paint Quasartico Inc. in a very different light. Furthermore, it is worth noting that as his philosophy includes rejecting any and all forms of conflict (although he is also willing to achieve that through force), Lumiose City's redevelopment promoting human-Pokémon coexistence could be considered in line with Lysandre's ideals.
There is plenty of evidence to suggest that Lysandre became immortal in Pokémon X and Y, something that could have grave consequences for Kalos. Moreover, the somewhat ambiguous nature of his ultimate fate in these games means that it is entirely possible for the genocidal businessman to make a reappearance in Pokémon Legends: Z-A, perhaps even as its central villain. AZ took 3000 years to find peace over his own dark past in the games, and his new life with Floette could now be used as a sharp contrast to Lysandre as a new immortal.
